I echo The Story of My Life 10000000 times over. I loved it.
I loved 9 to 5 as well, and although I suppose it's technically a flop in terms of critical acclaim and the length of its run, when compared to Story it was a massive success.

In terms of how hard it flopped versus how good it really was, Side Show wins my vote hands down. I'll also indicate my continued love of Passing Strange, The Life, and (forgive me) Titanic. And I'm still unbelievably sad that I missed Caroline, or Change which is the show I most regret not seeing when I had the chance, but that's a different category.

Agree with PASSING STRANGE, GREY GARDENS, and RAGTIME's recent revival. Just like to add:
BRIGHTON BEACH MEMOIRS
This season's ill-fated revivals of RAGTIME and FINIAN'S RAINBOW are performances that will stay will me as long as my old memory card functions! (Although the original production of FINIAN'S was a hit.)
Other notable flops I saw and loved...the original MERRILY WE ROLL ALONG in 1981. There was a lot more right with it than wrong and the long-lived popularity of the score proves. Also STEEL PIER (1997) had an uneven book but it wasn't painful to sit through and the score - as anyone who has heard the cast album knows - is one of Kander and Ebb's best. Another flop of theirs I love: THE RINK. And one flop I have never seen but it reads well and the score is powerful is 1964's GOLDEN BOY.
Cast albums are NOT "soundtracks."
Live theatre does not use a "soundtrack." If it did, it wouldn't be live theatre!

Y'know...it's really just misunderstood and has great songs and could have worked and I saw it when I was seven and I loved it and who do you want for the revival I heard it's being workshopped again how about Alice Ripley as Margaret OMG that would be so brilliant but do you really think she'd leave N2N for it oh I saw the new workshop and it was amazing but I don't think Alice would be right for it how about Dakota Fanning as Carrie ha ha ha does anyone know about the revival etc etc etc...
In all seriousness: I still have no bleedin' idea why THE GOLDEN APPLE hasn't gotten the Encores treatment. It's sort of imperative at this point. In fact, I think this thread should be emailed to the Encores people.
Oh, wait. Best flop I've SEEN? BRIGHTON BEACH MEMOIRS revival.
I may get yelled at but I absolutely fell in love with A Catered Affair.
I have a soft spot in my heart for The Wedding Singer..... so sweet.
I realize I should just probably hand over my Musical Theatre Fan badge right now, but I kind of loved both High Fidelity and In My Life.

Seussical. Flawed, yes (the book is unfocused and tries to do too much), but not nearly the disaster people made it out to be (though the only "Cats" to really work in the role were Cathy Rigby and Bryan Batt).

Eek! To each its own, but to me Steel Pier is one of Kander and Ebb's worst.

Other than Taboo, I'd say In My Life. Because David Turner's performance as Winston was PRICELESS.
A CATERED AFFAIR ranks high on my list. I thought it was the best new musical of that season. Stunning, stunning, stunning. I regret only seeing it once.
My list would probably be long considering the fact that 90% of shows are financial flops.
