I've seen the show multiple times.
Beth Malone/Allison is onstage for the entirety of the show and it's really about her character's attempt to make sense of the past and present while she creates her graphic memoir. She eventually even swaps places with Middle Allison in that timeline when she has her last interaction with her father in "Telephone Wire."
For what is essentially ensemble show, she is the closest to a lead by being the core of the show and would probably be nominated as such (if at all; she was not nominated for any award last season. Truthfully, it's a thankless role that's denied a showy solo like "Changing My Major" or "Ring of Keys").

The role has been awards bait winning a Tony for Boyd Gaines and an Emmy for Tom Hulce.

"If Kinky Boots' decent pop score can win over Matilda's incredible, genius score just because of Cindy Lauper, then I can definitely see The Last Ship's beautiful score (combined with Sting's status) winning over Fun Home's decent score. Maybe I'll feel differently about Fun Home's score after I see it, though. "
Both Kinky Boots and Fun Home have incredible scores. Matilda's score was really just mediocre at best in my opinion. That's why it lost the Tony.
