It actually had a ton of fans and supporters by the time it closed.

Goblin Market, though I would call it just very obscure more than unloved)
Phantom; as others have stated, it's become very popular to express disdain for the show, but the original production really is a wonderful example of near seamless collaboration between all of the artists involved, and one of the few long-running shows that I do enjoy taking in once every few years or so (and as a friend of mine is going to be stepping into the ensemble for a week in the near future, it will probably be my "excuse" for another viewing)
Count me in the BONNIE AND CLYDE and BRIDGES group as well. (Are they unpopular shows in the general consensus? It doesn't seem that way here on BWW.)
Classics I've loved that never got a huge following:
THE RINK
ASPECTS OF LOVE
PACIFIC OVERTURES
and a recent play with music that approached being a musical: THE NANCE!
Old:The Apple Tree
Ballroom
Cyrano ('73, Anthony Burgess book/lyrics, Michael Lewis music)
Inner City
New:
Bridges of Madison County
Finding Neverland
It Shoulda Been You
The Visit
I'm surprised by some of these answers, such as Side Show and Passion. Also, both Bridges and Bonnie and Clyde have large fanbases. I guess this question is very subjective?

Does my choice of PASSION surprise you because you thought the show was popular? I've seen even diehard Sondheim fans turn red in the face at the very mention of that show, as if Sondheim and Lapine took dumps on the stage! (I didn't see the recent off-Bway revival, so perhaps opinions are changing.)
Someone, we're getting MADISON COUNTY at the Ahmanson for Christmas and I am very much looking forward to it based on the score. I never bothered to read the book or see the film because the story sounds like some lonely housewife's wet dream. But I am looking forward to the musical.
^ No, I am surprised that you said Passion because I think it's one of Sondheim's/Lapine's best musicals. But I see what you mean and why you included it - a lot of people overlook it/brush it aside. :/
Haha, "housewife's wet dream." I can see that. I might see it at the Ahmanson, too, but I do think it's overrated.

I would say [title of show], but the only people I've seen strongly dislike this show have been on this board rather than people I've met.

I expect I will soon add First Daughter Suite to the list!
firebolts, I think those of us who appreciate PASSION tend to be devoted to it, but, yes, we are the minority. The same could probably be said of most shows mentioned in this thread.
