What roles will Donna Murphy get to knock out of the park on Tuesday nights only?
I was thinking maybe Desiree Armfeldt as the alternate for Emma Thompson

Definitely Beetlejuice, because it's totally still reopening. Well, maybe not now that TikTok is banned, but I'm sure it's coming back by 2021.
Sort of an odd question. If we're going to come up with imaginary scenarios of Donna Murphy playing different roles, why limit her to an alternate position? Why not just dream cast her in the role and be done with it?
Now, if someone said "Emma Thompson is playing Desiree and she needs a high-profile alternate, who would you cast?" I would gladly say that Donna Murphy should do it. But if we're just imagining roles for Donna Murphy, there are none that would be better-served by only 1 performance a week vs. 8.
Unless you're just joking, in which case, your timing is off the mark by a couple of years :)

Now forgive my ignorance. After all I did only “discover” the talent of Donna Murphy at the Sondheim 90 celebration. But does she not have two tonys and quite the resume? Could she not have a little more than Tuesday night... like maybe even a Sunday matinee or two?

I think we can all agree Donna is beyond talented and perfectly capable of carrying just about any role full time.
I'm not sure if she'd ever do that again just so she's not pigeon holed into being a stand by, but I'd love if Broadway did this more so we get to see BRILLIANT actors play iconic roles in major big budget productions that it's very unlikely they'd get the opportunity to play otherwise. Mary Testa has an incredible Mama Rose in her but I don't see any scenario where a producer is going to spend millions on it the way they would with if say, Meryl Streep wanted to do it. This way Meryl gets another night off and we fans get to see Mary (or Donna, or Tonya Pinkens, or Alice Ripley, etc) in the role.
I think Donna would be an amazing Vera Charles to a big star's Mame and also maybe play Mame on Tuesdays.

Per Donna herself, she has stated she ONLY took the HELLO, DOLLY! offer as it was only one-night and with the occasional extended performances when Bette was on vacation. Otherwise, she would have not accepted. She’s a single-mom (widowed) with a young daughter and doing a full Broadway schedule is not on her list of projects for some time. She does continue doing TV and film projects as they are only a day or two of work, but Broadway will have to wait a while.

Quite frankly, I'm still living in the dream that Scott Rudin will open HELLO, DOLLY! at the St James Theater as the first re-opened show after the pandemic. I'd be very happy if Donna Murphy was the star.
