I feel like this is all we talk about, but, blah, I'll bite.
Caroline, or Change

Bonnie and Clyde!!
STREET SCENE
GOLDEN APPLE
most Sondheim musicals
Sorry, kids, but the scores to those flops put the others listed here to shame.
(ETA: for what it's worth, STREET SCENE and GOLDEN APPLE both opened before I was born. But they are available on CD in their entirety. So this post isn't me longing for the glory days of my youth.)
(ETA2: as two posters point out below, the GOLDEN APPLE CD is NOT complete, but uses narration to cover for the missing music. I appreciate the correction and I still highly recommend the CD.)

Minnie's Boys
Well, I really really dislike Jesus Christ Superstar on the stage but the score is my absolute favorite.
The musical itself didn't really flop though right? Except for maybe the recent revival - that didn't last very long.

I don't believe GOLDEN APPLE is available on CD in its entirety.
To the list I'll add DEAR WORLD and ANYONE CAN WHISTLE.
Women on the Verge
Bonnie and Clyde
70 Girls 70
I don't believe GOLDEN APPLE is available on CD in its entirety.
I believe you if you say so, but the version I have not only comes on 2 CDs, but adds narration so the listener can follow the story.
Sweet Smell of Success
Mack & Mabel
Dance a Little Closer
PARADE is pretty close to perfect... with the exception of "Letter to the Governor"

The Golden Apple, at least the commercial recording of the Broadway production, is a single disc. It was through-composed, so the cast recording is heavily abridged. The narration was added at the recording session to cover all of the missing material.

Letter to the Governor is actually one of my absolute favorite songs from that score.
I'll add Darling of the Day to this list.
I will go along with all those that have been mentioned. I will have to go back and listened to "The Golden Apple" again. It is not among my often repeat recordings like the others listed...
I just happen to be listening to Taboo as I saw this post.
To add my two cents:
The Mystery of Edwin Drood
The Scarlet Pimpernel
Candide
Aspects of Love
I don't think Drood was a flop.
I also love Letter to the Governor!
And want to add a favorite: Sugar
Follies
Chess
Ragtime
Grey Gardens
3 of these shows won many Tonys between them. But, in terms of making money, they are all flops.
