I can't really think of alot right now, but here are two that always make me tear up one way or another:
I'll Cover You(Reprise)- RENT
My Eyes Adored You- Jersey Boys
For Good- Wicked
Finale B- RENT
Through My Tears- CAMP (Ok, I'm not sure if people consider this to be a musical or not, but I love the movie anyways.)
(--> see Favourite jaw-dropping or hilarious moment onstage-thread)
"I Only Have Eyes for You" from 42nd Street does it for me.
And just about anytime the lights go down, and an overture (ANY overture) starts to play...yeah, I get a little choked up then too.

"Not While I'm Around," Sweeney Todd...though in the revival, it's so creepy (in a good way), so I didn't cry.
"Goodbye Until Tomorrow/I Could Never Rescue You," The Last Five Years. God, Norbert. Stop being so damn good.
"Being Alive," Company...Sondheim just has a way of illustrating the human condition.
I sob hysterically through all of Les Miz and Light in the Piazza, and kind of the whole second act of Rent.
If the performer's crying, I generally start crying too.

-Sweeney's version of "Johanna" in Sweeney Todd makes me so unbelievably sad everytime I hear it.
-"I'm Still Hurting" and "Goodbye Until Tomorrow" from The Last Five Years are almost painfully sad. Uggghhhh, but I love it.
I'll Cover You Reprise (Rent), For Good (Wicked), Out of Fashion (Taboo)
Your Eyes, I'll Cover You (reprise), Goodbye Love(I don't know why this one makes me cry) all from Rent
For Good from Wicked
