Beanie just used her IG to announce that she resumes performances on 6/16, but, also that her last performance in Funny Girl will be 9/25. This will make just barely a 6 month run.
Will the show continue? If so, who will replace her? Since producers have not been hyping Julie’s,performances, doubt it will be her.

The show clearly intends to continue-- to the extent they were nervous they could survive without Beanie's name/likeness, her absences lack of impact on the grosses probably disabused them of that notion. The announcement clearly contemplates their intent to continue without her.

No. Just no to Lea Michele. I believe Julie Benko deserves this. She brought the show to an entire new level, charmed audiences and kept the box office grosses very high. All who see her have proclaimed a new star. I don't believe Ms. Michele would have it in her to be an ensemble player --- part of an acting team....... I hope this is just Twitter rumors. Would be so unfair to Ms. Benko. One would also think that in terms of salary --- Benko's salary demands would be less insane than Lea Michele.

Contracts are made to be modified, in this case to the mutual satisfaction of the parties. Everybody benefits.
Not sure why this is news. Lynch said last month on The View that hers and Beanies contracts were until the end of September.
She should just leave now, give Julie the summer to play Fanny and then bring in a name for fall. Julie will sell just fine over the summer. Get a name for the slower months.

Well now you've gone and ruined me because anyone other than Tovah Feldshuh as Mrs. Brice just doesn't make any sense.

They both had a 7 month contract (End of November-June), but in that circumstance it was well known. Half of the drama that Tony season was "Why award a production that's closing the week after the Tony's?". Also Catherine's performance was not nearly universally panned, after all she did win the Tony. The drama surrounding her performance happened later in the run after she caught laryngitis and her voice did not recover.
