And, wouldn't it be more awkward if the understudy sucked? I don't see how the understudy being better would be awkward. It's not like the original performer is watching onstage.

Emma Hunton didn't cover. She replaced Lauren Pritchard in SPRING AWAKENING, and she went on once for Meghann Fehy in NEXT TO NORMAL while she was rehearsing the tour in NYC.
And she definitely wasn't better in either role.

Emma was technically listed as a Natalie u/s on Broadway for some time. I vote Jason Watson as Dan on the Next To Normal. Not only did I prefer his Dan to Asa's, but also to all of the other wonderful Dans I've seen besides Jason Danieley.

All in the fall, you were right, around the time she was rehearsing for the tour :) I can't look through my playbills now, but I'm pretty sure she joined temporarily at different points throughout the fall, correct me if I'm wrong. She was definitely listed in the playbill at some point, but I have joining the cast slips for her, so she might not have been throughout all of her time spent there!
My playbill still lists Mackenzie Mauzy as the understudy, although she could have left the show by that point and the playbills hadn't been changed yet.

I don't think Mackenzie ever left the playbill. All the times when I saw the show, she was still listed, even when Emma was too. Kind of like when Adam Kantor would join, him, Brian Crum, and Adam Chanler-Berat were all in the playbill. Emma joined when Mackenzie left to film a movie, if my memory serves me correctly. I'm a big fan, but I think maybe a N2N expert, like adamgreer would be a good person to really clarify with :)
AC- Emma was most definitely a Natalie vacation understudy on Broadway, and even went on once. Her being better than Meghann is arguable, as there interpretations are different. But that one is an opinion. Even a strong lover of the show who as seen it countless times like adamgreer thinks Emma is the best Natalie (if I recall correctly).

It seems like only shows like SA, N2N, Wicked, etc. seems to get those crazy obsessed fanbase who sees the show enough times to see every understudy/standbys, which isn't surprising.
Jessica Phillips over Ripley's Diana in N2N, as well as Jason Watson over any Dan (except BDJ). Only saw N2N twice, so definitely not a crazy fan type. Didn't even Stage Door.
But how is it an "awkward moment" as opposed to a pleasant surprise?
I'm just now reading the whole Emma/n2n/playbill debate, and in my playbill from September 18th, Emma Hunton is listed with Mackenzie Mauzy. Adam Kantor is also listed as a Henry u/s. I remember this weekend because the board had the two additional understudies listed and it was more full than usual.
That said, I don't think anyone can trump Meghann in the role. I was not a fan of Emma's inconsistent performance and actually preferred Mackenzie Mauzy's rather unrehearsed portrayal of Natalie (I think I saw her second show) to Emma. She was MUCH stronger toward the end of her run, but I will never be able to shake the first few times I saw her from my mind - it did not sit well with me and I didn't like it at all.
Larkin Bogan is a better and much more likable Woof than Matt DeAngelis in Hair.
She's not an understudy, but Marni Raab performs twice a week in Phantom and vocally, she's better than anyone else I've ever heard in the role, ever.

The CAST of Spring Awakening thought that Eryn Murman was a better Wendla than Alexandra Socha (sp?). I didn't agree, but they thought she was the best thing since sliced bread.
