Hmmm, the Merrily song that everyone keeps picking is Not a Days Go By, but I have to pick "Our Time". In the context of the show, that is possibly the most heartbreaking song I've ever heard.
This next one may seem odd since it's from a really funny show, but "Finale: I Imagine You're Upset" from Bat Boy, realy gets me sometimes (it might stem from my refusal to see the show as anything but an authentic greek tragedy).

& at the end of Phantom (Hugh) when Christine comes back to give him the ring & he's singing quietly "Christine I love you..." - OMG, that part kills me every time.
A song that made me cry during a show was the I'll Cover You reprise in the 2nd act of Rent.
At times...it will still move me to tears.
Another song that gives me the "knot in the throat" feeling is Finishing the Hat from Sunday in the Park with George. And then I'm completely moved to tears on the next tract, We Do Not Belong Together. Then I skip ahead to Children and Art where it preps me for Move On and Sunday. By the end, I'm crying.

Honestly depends on what mood I'm in, if I'm in a certain mood, a song that would normally not phase me that much could have me bawling. :-P On a fairly regular basis though, I'll Cover You: Reprise tends to get me fairly consistently though.
